Atmel flash memory is dead easy to program in-circuit: just write a sector as if it were SRAM, wait a few ms (e.g. wait for the vblank NMI), and repeat. Just make sure you have a separate ROM to boot off so that you can receive the program from a PC; if you have a CopyNES, you might be able to write a plug-in to program Atmel flash.
