If that program is corrupting them, I'd use a hex editor instead. Look at the header (in NESticle or some other emu/util) to get the dimensions, strip off the 16 byte header and cut it into the proper sizes. There shouldn't be a footer in iNES format, AFAIK.

I think there's programs to do that automatically, but I dunno if any have been released.
